Question… If River song got to New York originally by the vortex manipulator, why did she not use it to go back and get Rory when he was taken my the angles? She said that is could get to NY easier than the TARDIS because is was a small disruption in time. and a Vortex manipulator can take multiple people because of the episode Utopia….

So if I’m right, why did the ponds have to leave in that way……

Why couldn’t they go back to the same time, and catch a train into NY?

For the same reason they can’t go back a week/month/three months/six months/ a year later and just pick him up:
